This actually came up when the bill was still being debated. The language of the bill does not explicitly exempt Muslims. It does provide an opportunity fo individuals to request exemption for reasons of conscience (e.g. Christian Scientists) under standards to be defined by the Secretary of DHHS. The word "Dhimmitude" is never mentioned in the bill and no specific religious group or practice is mentioned. This exemption parallels similar exemptions that exist in Medicare. I have not included my references since I last researched this when the issue first came up. My link does offer both sides.
My understanding was that the word is not used, but the definition is practiced in word.
Also I thought it was Islam and Mormans that could be exempted.
Altough Christian Scientists would fit as well.

There are no blanket exemptions that I am aware of.
